1. What are the types of information available in T2D-Db?
Answer:

         T2D-Db contains the information related to molecular factors involved in the pathogenesis of Type 2 Diabetes in Human, Mouse and Rat. Currently T2D-Db compiles the following informations that are related to Type 2 Diabetes:

  • Candidate genes
  • Orthologs
  • Homologs
  • Gene expression data
  • Pathway related information
  • Protein-protein Interaction data
  • SNP markers
  • Risk factors
2. What are the various search options available in T2D-Db?
Answer:

         In T2D-Db, the search options are almost common in many of the sections which facilitate the users to retrieve the required information efficiently. The common search options are:

  • Search by Keyword
  • Search by Gene symbol(s)
  • Browse (respective section) eg: Candidate Genes
Search by Keyword

         Enter a keyword which can be NCBI Gene ID, Gene Symbol, Gene Name, Gene Alias, etc. that are applicable for each section. Examples are given for each type of query. A list of hits separately for each organism that matches with the query will appear in the result page.

 
 
 
Search by Gene symbol(s)

        Select any one organism name such as Human, Mouse or Rat from the drop down menu. A list of gene symbols corresponding to the user selected organism will appear. Now select a gene or genes (press ctrl or shift key to select more than one gene) of interest from the drop down menu and submit.

 
 
Browse Candidate Genes

        Select any one organism name such as Human, Mouse or Rat from the drop down menu to view its entire corresponding gene list.

 
 
3. What is Compact View and Detailed View in T2D-Db? Top
Answer:

         In Compact view “View Compact Information” option, a precise description about the gene with NCBI Gene ID, Gene symbol, Gene name and Gene locus are provided.

        In Detailed view option, along with the information in compact view, OMIM ID, Ensembl ID and NCBI Gene ID with links to its respective databases, Gene summary and Gene symbol are available.

T2D-Db page

         Gene symbol which has a link to T2D-Db contains informations such as candidate genes, Gene aliases, Links to External Databases, Pathways, Protein-Protein Interaction, Gene Ontology, Gene Orthologs, SNP Marker Information and Literature.

 
 
4. How do I download selected gene information? Top
Answer:
 

        Use the “check box” to select and click “Save Selected Information” option. The results will be saved in a text file.

 
 
5. How do I view SNP marker map in T2D-Db? Top
Answer:
 

        Go to SNP Browse in T2D-Db and then click “Search by Chromosomal position”. Now select an organism and a corresponding chromosome number using drop down menu. Enter the start and end position of chromosomal and click “View Marker Map”.

 
 
 
6. How do I search protein-protein interaction and view interactors as a Network? Top   
Answer:
 

        T2D-Db provides information about the protein-protein interaction of Type 2 diabetes gene candidates. In protein-protein interaction section of T2D-Db, user can browse using different search options available such as Search by keyword, Search by Gene symbol(s) and browse protein-protein interaction.

        In Data view, informations about the interactors with external link to corresponding databases are provided. Cytoscape, a network visualization and analysis software is integrated in Network view of T2D-Db facilitating the graphical view of the protein interactors as a network.

 
 
7. How do I search microarray expression data for genes and view its heat map in T2D-Db? Top   
Answer:
 

        In ‘Gene Expression Search’ section, two modes of search options are available to browse for the microarray expression data such as ‘Search by Experiments’ and ‘Search by Genes across multiple experiments’. In the first search mode, options are provided in drop down menu for selecting the organism, experiment (GEO accession number along with reference) and the gene(s) of interest whereas in the second search mode, the option to select the experiment is not provided so that the microarray expression data for the selected genes will be displayed for all the experiments in the result page. Probe set ID and expression levels in different samples and control are made available in the results. User can select the genes using drop down menu to view its respective heat map by clicking on the option ‘Select gene(s) to view Heat map’.

 
 
 
 
8. How do I search tissue specific expression information for candidate genes in T2D-Db? Top   
Answer:
 

        Tissue specific expression information can be searched using the options ‘Search by Gene symbol(s)’ or ‘Search by tissue(s)’ in ‘Tissue Specific Expression’ section of T2D-Db.

 
Search by Gene Symbol

        Select an organism and one or more gene of interest from the drop down menu and submit. The result page provides the expression values of selected genes in different tissues along with reporter accession ID.

 
 
 
Search by Tissue(s)

        Select an organism from the drop down menu. A list of tissues corresponding to the organism will be displayed. Select one or more tissue and submit. The result page provides a list of genes that are reported to be expressed in the selected tissue and its reporter accession ID and expression value.

 
 
 
9. How do I get EST data for candidate genes from T2D-Db? Top
Answer:
 

        EST data can be searched using the options ‘Search by keyword’, ‘Search by Gene symbol(s)’ or ‘Browse EST data’ in EST information section of T2D-Db. The result page provides a list of EST IDs for the selected genes which are externally linked to dbEST database.
